I really think this would be cool addition. This sould open up kind of new highscores, maybe even PvP?
Some browser games had this addition, all I remember opponent took turns like in this game battle system, but not like 80lvl vs. 21lvl, but possibly very balanced. Clan may challange other clan, if only they have same number of members, so it would be; 1. rank vs. 1rank, 2 rank vs 2rank member, an so on. Winner clan would who has done highest damage.
Would have more lil suggestions but wanna see if this even rolls out.

This idea is good but need to be balanced in general aspect. As for now, it is really difficult to balance a super clan against a new clan since super clans has the higher level players of the game in themselves. As far as damaged is concerned, it might took 4-5 new clans to even beat Strykes alone. So, this has to be considered as well...

I don't think PvP in a game like this is a good idea. It would make it way too pay2win.

It is practically impossible for the reason you, yourself, mentioned. Unless it is an indirect assault where the goal is to take down a "clan guardian" whose stat is proportional to the attacking clan's total stat, and even then it is still a flawed and a rather pointless approach to solving the balancing issue. A way to avoid direct confrontation between members of opposing clan or some obstacle clearing (dungeon/maze/whatever), where activity level of members from each side and perhaps some RNG luck determines the outcome of the war, is perhaps more desirable.

its difficult if we will just factored it in terms of damage a clan can do since clans with high level players thats what i mean. thats why i said(implied), that other factors must be added to make it balance. As to your suggestion, i really love that activity level thing and the RNG kudos asuna.

I believe Stabzs has already said, there will never be PVP in this game.
Creates too much aggression, competition, and generally just kills what this game is about.
